Episode confusion

sg_lab2So it just occurred to me that the scene in Woolsey's office where Ronon talks about the planet with the shrine and the scene with the team, and Keller talking to Rodney about the shrine were flashbacks. I was wondering why Jeannie wasn't in either of those scenes. I think part of the problem was that those two scenes began at the end of a scene in the present and then ended at the beginning of another scene in the present. Where as the flashback with Rodney running through Atlantis to John's room and them subsequently ending up on the pier happened in the middle of a scene in the present.
Looking back there was some poor editing done. I also felt the scene in the shrine just as Keller was beginning her surgery on Rodney as Jeannie walks up to Teyla telling her she was worried she took too long with the life signs detector was poorly done. Teyla just gave her an odd look and it suddenly very abruptly shifted to something else.
ETA: Okay, I watched the episode again and I realize the flashback in question does happen in the middle of a scene in the present. So it doesn't start at the end of a scene and end just before a new scene. I have no idea how I missed that this was a flashback. *facepalm*
