Thank you for the info. It always drove me crazy with all these unfinished threads. I was always hoping for another TV movie to fill in these answers and I only just found out about these books.
The only thing I can think of as to the reason for a conflict between John and Michael has to do with Michael's deal with Lyta involving dealing with the Psy-Corps. Maybe John didn't approve of Michael's actions. Michael was definitely getting involved in some dark things at the end of the series. It's my best guess since their relationship was just fine when Michael left B5.
You know what's really funny? I completely forgot John and Delenn had a child. I was checking out the B5 fanfic before I started watching the show again and one or two of the fic commented on their son David. I had only seen the series one time through so I guess I was bound to forget something. Although that's a big something to forget. :D
